I have been placing affiliate links/shortcuts on my site and I am very new to all this stuff and I see in my advertisers links are links for 'deep linking' and 'keyword linking', can someone explain these two terms and how would you use them appropriately in an affiliate link?

Deep linking refers to links leading past the front page of a site, to someplace deep within that site.
Examples:
Standard Link: affiliate-site.com/?r=affiliate
Deep Link: affiliate-site.com/another-folder/related-article.html?r=affiliate
Keyword linking refers to stuffing your links with keywords that will attract clicks, get indexed by the search engines and are popular with the product being promoted. It refers to the actual text that promotes the click (the link title), not the link itself.
Example:
Link: superaffiliatehandbook.com
Title Text (Keyword link): Learn Affiliate Marketing with the Super Affiliate Handbook! |

Thanks for the response but that only leads me to more questions - here is the path for my current affiliates pages (the page where I am pasting the links) mywebsite.com/folder/anotherfolder/Index.html would this type of path require a 'deep linking' and if so does that mean that the other links wouldn't work?
Here's a question for the linking words response - the links that the affialates give also give a list of suggested keywords - where would I put these suggestions? Or how should I utilize them to my advantage?

That link is the deep linking structure. The other links, such as those to your main page, would still be functional. Deep links do not break your other links. You can promote your main site in other advertisements.

The keywords would be used in the links to your site. Using the example above, your link could be something like this:

<a href="http://mywebsite.com/folder/anotherfolder/Index.html">Phrase with keyword to get clicks</a> |
